(a) The 3-kbp sequence obtained by AFLP and genome walking. Seven tandem repeats of 88 bp, each starting with a 12-bp palindrome, are indicated by striped rectangles, as are three 11-bp inverted repeats (indicated by triangles). (b) A 340-bp sequence within the 3-kbp sequence obtained by genomic walking in the area surrounding the original AFLP product was amplified both in male and female prawns. In this 340-bp sequence, two female-specific SNPs were identified (), which enabled the female-specific amplification of the SCAR marker. An insertion of three nucleotides () was identified in all male sequences, but only in some of the female ones. Primers that include () or bypass () the insertion were designed.
