  1. a, Overview of the characteristics of the 265 subjects for which shotgun metagenomes are available in the HMP1-II dataset. Group sizes are given for categorical data, mean ± s.d. and [minimum, maximum] are given for continuous data. Subjects with recent antibiotic or probiotic usage were specifically excluded from the study40. Transit time, an important recently identified confounder in gut microbiome studies68, was not collected as part of the sampling metadata. Metadata availability: public metadata are available with the metagenomic taxon abundances table (https://www.hmpdacc.org/hmsmcp2/); private metadata are available through dbGaP with accession number phs000228.v3.p1. b, All data products are available at the HMP DACC at the URLs given in the table. Data can be downloaded using standard protocols such as http, ftp, and the Aspera protocol.
