Three-colour probe sets were designed to cover cHi-C test bins (green), far-cis-interactor bins (red) and control elements (blue), the latter picked randomly at ~5 Mb distance from the interactor bin (Supplementary Methods; Supplementary Table 3). Shown are representative raw (left) and in silico processed (right) images from probe set cis_5 (Supplementary Table 3) applied onto interphase nuclei of LS174T cells (scale bars, 5 μm), confirming the significant cHi-C interaction at the 18q21 risk locus (9kb_contact_135; Supplementary Data 1).
