The alignment of the Hi-C matrices being compared is iteratively shifted by bins of 20 kb (reaching ±25% of the total size of the matrix) to obtain a collection of ‘mock’ coefficients corresponding to misaligned Hi-C maps (from Rn to Rn), together with the coefficient of the correctly aligned comparison (R0). In this situation, R0 is expected to be the highest coefficient.
