Interaction of BaPif1 with forked dsDNA. Residue in brown belongs to BaPif1A, residues in green belong to BaPif1B and nucleotides of the forked dsDNA are in violet. Tyr91A and Tyr412B stack against T10. The first base pair (C11–G20) of the dsDNA is broken and C11 is stacked on one side by Ile409B and on another side by the subsequent nucleotide G12. The other nucleotide, G20 of the broken base pair is stabilized by Val149B and His361B. The main chain of Lys151B–Lys152B anchor the phosphate backbone of the 3′ arm. A trio of residues, Phe379B, His236B and His377B interact with the G12–C19 base pair of the dsDNA.
