  1. Data were analyzed using the Nextflow pipeline. Black and white boxes represent presence and absence of specific genes, respectively. Deletions of 12 genes conferred within-patient differences between strains in 4 patients; 7 of these genes encoded adhesins. We did not observe any within-patient gene duplications.
