Principal component analysis (PCA) based on Euclidean distances of CLR-transformed ARG abundances (i.e., Aitchison dissimilarity) between samples, visualizing the overall nasopharyngeal resistome composition stratified for antibiotic-treated infants and naive at time point A T1 (baseline) and B T2 (immediately after cessation of early antibiotic therapy). Each data point represents the resistome composition of one sample. The ellipses represent the 95% confidence interval around the centroid of resistome composition for each group. Statistical significance (adjusted P-values, calculated using the Benjamini–Hochberg method) and effect size (R2) of the differences in beta diversity were assessed using PERMANOVA test.
