Expression levels per nucleus were compared for each ‘O-shape’ organoid. Each individual point represents one organoid (N=96 organoids, N=415 streaks). The populations were classified in 4 groups using gating based on the Sox2 intensity threshold established in Fig. 4b and Methods. Images display examples of organoids in each of the 4 groups. White lines represent the Deep learning-based segmentation of the streak contours.
