Associations between phenotypes and α- and β-diversities of the fecal microbiota of Holstein cows. R2 between Bray–Curtis (β-diversity) and phenotypes were estimated with PERMANOVA. Pearson’s correlations were performed between α-diversity indices (Observed Richness and Shannon index) and phenotypes. α- and β-diversities indices were corrected for lab batch, herd, parity, sampling season and DIM. All phenotypes were corrected for the parity and herd effects except Longevity which was only corrected for herd effect. CI = calving interval (N = 338), C-AIf = time between calving and fertilizing AI interval (N = 339), MY = milk yield (N = 433), PY = protein yield (N = 432), PC = protein content (N = 430), FY = fat yield (N = 431), FC = fat content (N = 428), Longevity = length of dairy career from first calving to the end of the last lactation (N = 336), Culling = animal cull or not at the end of the lactation (0/1) (N = 410), FIS = first insemination outcome by cow (0/1) (N = 302), Infection = absence/presence of a reproductive tract infection at the sampling date (0/1) (N = 167).
