Schematic representation of the experimental design. Human MoDCs were challenged with labelled bacteria. At 6 h post infection, infected cells or uninfected cells were sorted and total RNA was extracted. Libraries were prepared according to the SMARTer stranded kit and human rRNA was depleted. Libraries were then hybridised with the Salmonella-specific probes or left unenriched before sequencing. Libraries prepared from RNA extracted from bacteria grown in LB broth were used as control.
