(a) All transcripts were used for analysis of the genes with environment effect, population effect and their interaction effect. P by E indicates the genes with population by environment effect; (b) The phased gene set were used for analysis of the genes with environment effect, haplotype effect and their interaction effect. H by E indicates the genes with haplotype by environment effect. Significance test was set at the level of P <  0.05 (blue) and P <  0.01 (red).
