An unsupervised method for physical cell interaction profiling of complex tissues

CIM-seq offers an unsupervised deconvolution method to profile cell–cell interactions by sequencing cell multiplets of a given tissue, and was employed to analyze diverse tissues such as the intestinal epithelium, lung and spleen.

100 ancient genomes show repeated population turnovers in Neolithic Denmark

Integrated data, including 100 human genomes from the Mesolithic, Neolithic and Early Bronze Age periods show that two major population turnovers occurred over just 1,000 years in Neolithic Denmark, resulting in dramatic changes in the genes, diet and physical appearance of the local people, as well as the landscape in which they lived.

Elastic dosage compensation by X-chromosome upregulation

The concerted dynamics of X-chromosome upregulation and X-chromosome inactivation, which collectively balance X-chromosome expression, are not well understood. Using allelic single-cell genomics, the authors characterize the dynamics of X-chromosome upregulation and inactivation along mouse embryonic and stem cell development, calling to question keys aspects of the established model of mammalian dosage compensation.

The VE-cadherin/AmotL2 mechanosensory pathway suppresses aortic inflammation and the formation of abdominal aortic aneurysms

Zhang et al. identified a protein complex that includes AmotL2 and forms a connection between VE-cadherin and actin filaments to the nuclear lamina in endothelial cells, thereby impacting cell alignment and nuclear integrity. The deletion of AmotL2 was found to provoke inflammation and abdominal aortic aneurysms, suggesting a linkage between junctional mechanotransduction and vascular disease.

Counting absolute numbers of molecules using unique molecular identifiers

Unique molecular identifiers (UMIs) associate distinct sequences with every DNA or RNA molecule and can be counted after amplification to quantify molecules in the original sample. Using UMIs, the authors obtain a digital karyotype of an individual with Down's syndrome and quantify mRNA in Drosophila melanogaster cells.

Lauri Aaltonen, Jussi Taipale and colleagues report frequent mutation of CTCF- and cohesin-binding sites (CBSs) in multiple cancer types. They find that the frequency of CBS mutations in microsatellite-stable colorectal cancer is 1.5 times higher than that of other known cancer mutational targets.
