Metagenomics approaches are being increasingly used for the diagnosis of viral infections, outbreak investigation, and new and emerging pathogen surveillance. This Review highlights sequencing approaches and technologies, discusses their applications in diagnostics, surveillance and virus discovery, and outlines future perspectives for the field.
