Cui et al. present CREATE, a platform for the identification of multi-class cell-type-specific CREs by integrating multi-omics data. CREATE interpretably extracts discrete CRE embeddings, quantitatively unveils CRE-specific features, and effectively enables large scale prediction of CREs.
