Plot a, b show the CpG context, c, d the CHH context and e, f the CHH context. The left column (a, c, e) show -log10 of p values for the statistical test, while the right column (b, d, f) shows the percentage difference in DNA methylation. The red line in a. indicates where the p value, after a correction for the false discovery rate, was < 0.05 and is our threshold for a clear difference in methylation. Note no bases passed the threshold for statistical significance in the CHG and CHH contexts The use of blue and orange highlights each chromosome.
