  1. MuSSE diversification and transition rates were calculated using maximum likelihood (ML) and Bayesian (MCMC) methodologies. Biome values are shown for the BAMM median tip rates. Transition rates from the ARD model are shown with mean and standard deviation of the number of cladogenetic transition events calculated from stochastic maps simulated using ARD. Cells are ranked by colour independently for each column and parameter type (red > white > blue; reversed for relative phylogenetic diversity (PD) and pβSim). The rank order of speciation, extinction and transition rates were broadly similar for both maximum likelihood and MCMC MuSSE methodologies. However, maximum likelihood extinction rates were considerably lower than the MCMC equivalents, which had wide confidence intervals. Rank order of diversification rates across MuSSE, BAMM and DR statistic are similar and reflect relative phylogenetic diversity. Phylogenetic beta diversity broadly reflects MuSSE and stochastic mapping transition patterns. D, deep; Ant, Antarctica; S, shallows; Temp, temperate; Trop, tropical.
