Experimental design utilized for studying A. castellanii encystment in vitro. Samples were harvested at 0 h (reference sample — T0), 1, 4 and 8 h after triggering encystment (E) as well as in the control condition (C). RNA and proteins were extracted. Proteins were trypsin-digested, and phospho-peptides were enriched. The three samples were analyzed with the pipeline described on the right (see material and methods for more detailed information).
