Genes are ordered by the TWAS Z-scores in whole blood. Panel A shows the TWAS effects across different cell types and whole blood for each gene. Panel B focuses on gene x trait associations identified only in cell type level analysis, which zooms in the middle part of Panel A, between the red solid line. The genes in panel B have two-sided whole blood TWAS Bonferroni-corrected p-values > 0.05 (Red dashed line represent significant threshold cutoff under two-sided p-value = 0.05, red solid line line represent significant threshold cutoff under Bonferroni correction with two-sided p-value = 0.05/number of genes (1500)). The results show that genes with heterogeneity effects across cell types are often missed in whole blood TWAS. The phenotypic effects of predicted gene expressions for other autoimmune traits are included in Supplementary Fig. 7.
