a, Longitudinal analysis of SIV-specific CD4+ and CD8+ T cell responses in blood and bronchoalveolar lavage fluid (BAL). Responses were determined by intracellular cytokine (ICS) analysis (IFN-γ and TNF-α) using whole open reading frame (ORF) mixes of overlapping 15mer peptides (including SIVmac239 Gag; Rev, Nef, Tat, Pol, Vif, Vpr, and Vpx) to stimulate PBMCs. The net frequencies of CD69+, IFN-γ+ and/or TNF+ positive memory T cell responses to each ORF peptide mix after stimulation were summed to get the overall responses shown in the figure. The black line indicates the mean frequencies for each time point, with the grey area indicating the 95% confidence limit. b, Analysis of CD4+ and CD8+ T cell responses in blood, peripheral (p) LN, mesenteric (m) LN, and spleen at 60 wpi. Responses were determined by intracellular cytokine (ICS) analysis as described in part a. The box plots show the median and 25th/75th percentiles with the whiskers showing the minimal and maximal values.
