Nanopore direct RNA sequencing is hindered by high basecalling error rates. Here, the authors introduce Coral, a dual context-aware basecaller using a Transformer encoder-decoder architecture to improve accuracy, enabling superior transcript isoform discovery and allele-specific analysis.
