Genomic Tools and Breeding Strategies in Lupinus Species
Summary
Lupinus species are emerging as sustainable protein crops with additional applications in animal feed, soil improvement and industrial metabolite production. Advances in high-throughput sequencing have delivered reference genome assemblies for both cultivated and wild lupins, revealing the genetic basis of traits such as nutrient acquisition, alkaloid biosynthesis and stress resilience. Comparative genomics across domesticated white lupin (L. albus) and narrow-leafed lupin (L. angustifolius) has identified regions of synteny, whole-genome duplications and lineage-specific gene expansions. Genome-wide association studies and quantitative trait loci mapping have linked major effect loci to seed quality, disease resistance and root architecture. Marker-assisted selection and genomic selection schemes now exploit single nucleotide polymorphism arrays and transcriptome profiles to accelerate breeding cycles. Integration of wild relatives and rough-seeded species expands the allelic pool for drought tolerance and nutritional traits. Complementary approaches in metabolic engineering and gene editing further refine alkaloid content and enrich valuable secondary metabolites. Collectively, these genomic tools underpin a new generation of lupin breeding strategies to meet global demands for protein crops, resilient legume rotations and bio-based chemicals.
Research from Nature Portfolio
High-quality genome sequencing of white lupin has provided a contiguous 450 Mb reference assembly, accompanied by de novo assemblies of a landrace and a wild relative. Detailed annotation uncovered genes controlling cluster-root formation, phosphate uptake and alkaloid accumulation. This genomic framework enables the design of marker panels for targeted improvement of seed protein profile and low-alkaloid content. In parallel, assemblies of two rough-seeded species have illuminated the tetraploid origins and rediploidization processes in Lupinus. Comparative analyses show that repetitive element distribution and gene family evolution differ markedly between Mediterranean and Saharan wild relatives, offering novel alleles for drought tolerance and nutritional enhancement. These foundational resources now guide systematic diversity analyses and precision breeding across the genus.

The graph below shows the total number of articles in genomic tools and breeding strategies in lupinus species across all publications each year (not limited to Nature Index journals).
Technical terms
Genome assembly: Reconstruction of an organism’s full DNA sequence from short sequencing reads to create a reference blueprint for genetic analyses.
Polyploidization: The process by which an organism acquires one or more additional sets of chromosomes, often leading to new gene functions and increased adaptability.
Marker-assisted selection: The use of molecular markers linked to desired traits to accelerate the identification and breeding of superior genotypes.
Transcriptomics: The large-scale study of all RNA transcripts produced by the genome under specific conditions, used to identify gene expression patterns linked to traits.
Quinolizidine alkaloids: A class of nitrogen-containing secondary metabolites in lupins that confer pest resistance but require precise genetic control to ensure seed safety.
