Summary

The Mediterranean Basin, renowned as one of the world’s foremost biodiversity hotspots, harbours a rich assemblage of endemic plant lineages shaped by complex geological and climatic history. Phylogenetic analysis in this region integrates high‐throughput sequencing, genomic marker development and advanced computational methods to reconstruct evolutionary relationships, resolve taxonomic ambiguities and infer biogeographical dynamics. Central to these efforts are approaches that accommodate polyploidy, hybridisation and incomplete lineage sorting, enabling the disentanglement of reticulate evolutionary histories common among Mediterranean taxa. Studies now routinely combine plastome and nuclear data sets in multilocus coalescent frameworks to identify refugial lineages, track post‐glacial range expansions and assess the timing and drivers of diversification. The resulting phylogenies inform conservation priorities by pinpointing cryptic diversity, elucidating adaptive radiations in edaphically heterogeneous habitats and revealing patterns of migration across sea barriers.
